How do I keep from overwriting my customized template files?

On the first page of the aWP Administration panel, you will find an option to store some or all of your template files in your theme’s folder. To use this feature select it, and then copy all of the customized templates into your theme folder using the following structure.

Your_theme_Directory/aWP/Module_name/file.php

So to store a customized version of your inline comments comment.php file you would copy it from plugins/ajaxd-wordpress/modules/inlinecomments/templates to your_theme/aWP/inlinecomments/
